In MvC2, the winner switching team order during loading screen was fine, but they must keep the same characters and assists. I guess the debate could be on if switching 2nd-anchor order should be allowed, since you can't do that during the loading screen.

You cannot combo from air throw. You instead get a hard knockdown, which allows you to mix them up while they're getting up.
