I and another person have had this issue where the controller doesn't always respond when the game is first loaded. For me, it almost always works if I wait a few seconds, but for my friend, he had to restart the game before it did anything.
This seems to be a problem across both Windows and Linux. (I use the Linux port 90% of the time.) One thing to note is that this is (thankfully) somewhat rare and difficult to reproduce. My controller works via DirectInput on Windows while his is Xinput; dunno if that makes a difference, but the more info the better, most likely.
And on Linux, I use the original Xbox controller USB driver built into the Linux kernel itself, since I have an S-Type Xbox controller that I USB modded for use on the PC. (Works awesomely on Linux too. Unofficial drivers broke past Windows 7, though.)
So, tl;dr, I was wondering what caused this? I seem to recall the controller code wasn't perfect, though it's still a sight better than support most Steam games offer. I have to fiddle with 360ce on half of my library on my Windows 8.1 laptop, much to my annoyance. It was refreshing when Skullgirls picked up literally any controller I plugged in!
