Let me get a couple things out of the way before I get started.
Apologies if a topic of similar nature has been made. Next, apologies of this is the wrong place to post.

Aight, I'll try to keep this short and sweet.

Background​

Arguably, Skullgirls is the first fighting game to ever make it to the Penguin's platform - maybe even for Mac - besides Kings of Kung Fu and Lethal League. Well, I suppose there was also MUGEN, but that dates back to 2001 or so. And I've heard Kings of Kung Fu is awful, and Lethal League isn't an actual fighter. So technically Skullgirls is numero uno. Big shoutout to Lab Zero for their efforts. You've earned the achievement "First Native Fighting Game for GNU/Linux." As a Linux user, I have to say it runs very nicely.

I've noticed a lot of users, both coming from Mac and Linux, myself included, have reported that their gamepad/fightstick (which I will now refer to as "joystick") doesn't work out-of-the-box. None of the buttons will register in-game, even though the computer detects the joystick.

In an attempt to consolidate all future joystick issues, I'm creating this guide as an all-in-one resource for when said issues arise.

Skullgirls, as well as many other Steam games, rely on what is called Simple DirectMedia Layer (SDL). If your joystick isn't working, chances are it's not using this, but instead acting as a generic joystick that can only work with applications/games that don't use SDL (Lethal League being a good example).

So we have two options, the first of which you'll probably want to try before the second because it's easier:
  1. Use Steam's Big Picture Mode feature
  2. Create a(n) SDL mapping for our joystick
Big Picture Mode​

This applies universally (Windows/Mac/Linux). Run the game though BPM and see if the gamepad now works. Chances are it will.

A more permanent solution would be to configure the controls. In BPM, go to Settings > Add/Edit Controller > Select your controller. In theory, Steam should be able to use these controls outside of BPM, AKA desktop mode.

But sometimes that don't work, or you don't want to use BPM at all.

Create SDL Mapping​

A(n) SDL mapping is basically a string created that is needed for a specific joystick to work. Like this:

So this mapping would add support to the Logitech F310 for Linux. Looks complicated, but it really isn't. It's broken down into four groups:
  1. Globally Unique Identifier (GUID) - just a bunch of numbers, mostly, that identify a specific type of joystick
  2. The name of the joystick
  3. The values assigned to each button
  4. The platform (OS) the mapping was configured from
Note, though, that this mapping won't work for Windows or Mac.

Skullgirls utilizes a controller database file named gamecontrollerdb.txt. As you might have guessed, it contains a list of compatible joysticks. It should be located within the Skullgirls installation directory. So for Windows, by default this would be C:\Program Files (x86)\Steam\steamapps\common\Skullgirls\gamecontrollerdb.txt. Or, in my case for Linux, it would be ~/.steam/steam/steamapps/common/Skullgirls/gamecontrollerdb.txt. Go ahead and open it with your favorite text editor. Should look something like this:

I'll be covering Linux first as that's what I have the most experience with.

Linux​

Originally I thought SDL2 had to be manually compiled on your system. Using Antimicro, though, we can save ourselves a lot of time and hassle. While its primary purpose is to enable a joystick to emulate a keyboard, with Antimicro we can also generate the string (or mapping) needed for the joystick to work natively.

Install Antimicro:

sudo add-apt-repository ppa:ryochan7/antimicro
sudo apt-get update
sudo apt-get install antimicro
  1. Launch the newly installed program. With your joystick plugged in and selected, click the "Controller Mapping" button at the bottom-left corner of the window.
  2. A new window with a graphic that looks very similar to the X360 controller will appear. Start mapping your controls by pressing the button that corresponds with the button on the graphic.
    Now obviously, if you're using a fightstick, it ain't gonna look like the graphic. You'll have to figure out where, for instance, the A button on the graphic corresponds with LK on the fightstick.
  3. A string wiil be generating as you're mapping the controls. When finished, copy the string, add a new line to gamecontrollerdb.txt, and paste. From here, you can give the joystick a more meaningful name.
  4. Save the file, launch the game, and see if that shiny new fightstick is workin' as it should.
This example adds support for the GameStop X360 gamepad (look for the bold print):

Windows​

Nine out of ten times your joystick should be supported out-of-the-box. If under the unusual circumstance that it doesn't, install Antimicro and follow the steps under the Linux section.

Mac​

Unfrotunately Antimicro isn't available for Mac, and I'm not aware of any similar software. So we're going to have to download the source code to SDL2 and compile it. Also, since I don't have a whole lot of expertise with the Mac OS environment, you're probably better off asking someone who has more experience should you run into any issues.
  1. Download SDL2's source code (doesn't matter whether you download the tar.gz or the .zip edition), extract to a convenient location
  2. Open up a command prompt (or terminal, whatever it's called), navigate to wherever you extracted the source, run the command "./configure" (without quotes)
  3. A new Makefile should be created. Type "make", hit Enter
  4. "sudo make install"
  5. We'll need to do the same for the test directory. Navigate to it, run "./configure" and "make"
  6. Three new binaries should be created: testgamecontroller, testjoystick, controllermap. Run either testgamecontroller (./testgamecontroller) or testjoystick (./testjoystick) to see if SDL2 was able to detect your joystick. Take note of the instance ID; we'll need this for the next step.
  7. Upon successful detection of your joystick, run controllermap (./controllermap) followed by the instance ID of the joystick you want to configure.
    So if you wanted to configure the first connected joystick - "./controllermap 0"
  8. Start mash - er, mapping your controls with the provided graphic.
  9. When finished, the graphic window should close, and a new string should be generated in the command prompt. Paste the string into gamecontrollerdb.txt, save the file, test.
This example adds support for the Hori FC4, both for the PS3 mode and the PS4 mode (look for the bold print):

Should an update come along, or you attempt to verify the game cache, chances are the database file will be overwritten. If that's the case, simply update it again with your controller mappings.

This sounds very informative and as controllers can be a bunch of nonsense I hope this helps someone out.

As an expert Kings of Kung Fu player I can tell you that it is a very strong, very deep martial arts film simulator fighting game with a very strong focus on footsies and oki.

I run Skullgirls on Wine 1.9.4 on NixOS 16.03, with Razer Atrox Xbox 360 controllers. I use an Nvidia GTX 650 card with the proprietary drivers, version 361.42-4-4.7. The native Linux version of the game runs horribly slow on my system—I gave up trying to make it work.

To make my sticks work, I use https://github.com/ebzzry/stem, a wrapper for Wine, Xboxdrv, and the Steam Windows client. It uses a similar approach to the method outlined in this post—keyboard emulation. That is, it makes the stick behave like a keyboard, mapping the stick and the buttons to keyboard input. In addition to that to helping with that, stem makes it easy to launch other titles, too. (/^▽^)/

Linux user here, Ubuntu Studio distribution (14.04 LTS based).

Used Antimicro with Ryochan repository for my controllers. It worked fine (installed it in September 2016).

TL;DR Guide

Make sure you have root privileges or permission to use sudo.

1) Identify if the disconnect issue is your actual problem by checking dmesg -w while plugging in your controller. It should be obvious.
You can run evtest if you're really not sure and you have a machine that uses evdev for joysticks. It will be listed if plugged in.

2) Create a .rules file (e.g. 10-local.rules or 91-local.rules) in /etc/udev/rules.d/ or wherever udev looks for rules on your machine. Put this in it.

2A) Use udevadm info to check your device and make sure your vendor ID is 14d8, in case this applies to other PCBs.
2B) Use the module unload/load trick (see: Other Stuff) to get your device plugged in once to collect this info, if you have to.

3) Find the other udev rules on your machine and see what has higher priority than your new rules, go through them and look for overrides.
Stuff that addresses the entire USB subsystem are likely culprits, such as in the case of laptop-mode-tools rules.

4) Restart your machine or manually reload udev rules with udevadm control -R.
Plug in your controller while watching dmesg -w. Check evtest/jstest.

If your controller still disconnects, it's a udev rule override or your initial rule is incorrect in syntax or info (wrong vendor ID for matching, for example.)

Detailed Explanation of the Issue

Hey there. I just spent the last few days troubleshooting something interesting.
I'd like to share my experience so it can help others who might run into the same problem.
I found information online regarding the subject, but some of it was outdated and didn't account for some potential issues.
During the Linux Beta for Skullgirls I never encountered this problem, so I was really perplexed as to why it sprung up now.

This issue relates to specific controllers, or rather, certain(?) Toodles PCBs. Not sure it if affects all of his stuff.
In my case, I have a PS3/PC hit box from http://www.hitboxarcade.com/ which contains a Toodles Cthulhu+

The Cthulhu has an autodetection feature which checks to see what you've plugged it into and kicks into the proper mode.
I'm not sure how it works, but it seems to check for any interaction, and swaps to '360 mode' when nothing talks to it.
You can force the same mode on my hit box by holding LK MP HK while plugging it in, but I couldn't force "PC Mode."
For some reason, the desktop I used for SG Beta simply kicked into PC Mode. My laptop, however, did not.
When the controller kicks into 360 mode.. it disconnects from the machine and becomes unusable.

However, none of these solutions worked for me! And posts on Shoryuken indicate these solutions stopped working for other people too.
I believe I have found the answers as to why this can/does happen.

udev and You

This is likely both the problem and the answer if you're unable to plug in your controller without it disconnecting itself.
If you're not sure if that's what is happening, here's how you can check.

A) Run dmesg -w and plug in your controller. You should see something like this happen if you're experiencing this issue.

B) Use evtest or jstest to test the controller. If it's not listed in evtest or you can't find it to launch jstest, it may not be plugged in as a result of the above issue.

So what do you do about it? If you read the above links, the solution is to ping the controller as soon as it's plugged in.
Doing this will make sure it stays in PC mode instead of hopping to 360 mode. But there's a problem.
The above script from Mr. Rudnick, even when I plug the correct info into it, does not catch the hitbox in time to ping it.
In fact, the device almost never shows up in /dev/input/by-id long enough for me to identify it to get the info for the script.

Because of this, I turned to the udev rule solution. udev is the system which manages devices, and it uses rules to do so.
udev rules can trigger when something is plugged in via USB, such as the controller in question. This would automate the process too.

In a post by nullspace on Shoryuken (linked above) this was the given udev rule which used to solve the problem.

It checks the vendor ID and runs /bin/touch on the controller to ping it. Problem is, this didn't work.
After some research, I found out that SYSFS is deprecated. The rule should look like this now.

I placed this in /etc/udev/rules.d/91-local.rules on my machine. The number indicates loading priority.
Fixing the syntax was the first step, but in my case, it still wasn't working. It was being overridden.

In /usr/lib/udev/rules.d/ on my machine, I had 5 .rules files which had higher priority than my local.rules.

After going through each of them, I found this line in 99-laptop-mode.rules, a file likely created by laptop-mode-tools.
This package is common on Arch for laptop users and was my issue, but any package could create a udev rule that overrides yours.

The third line was being applied after my rule because 99 is higher than 91. lmt-udev is likely a laptop-mode-tools specific script.
I placed a # in front to comment it out and saved it, then ran udevadm control -R with admin privs to reload the udev ruleset.
After doing so, the rule in 91-local.rules would trigger and ping my controller, keeping it in PC mode and preventing a disconnect.
This is automatic. I do not have to run a script or do anything funny when plugging in my hit box. It just works now.

Consider reading the documentation for udevadm to understand how to use the info and test tools to diagnose issues like these.
The rules above do not magically fix controllers not plugging in, they identify and talk to controllers with the vendor ID of 14d8.

Other Stuff

After your controller is plugged in, SDL mapping is still it's own issue you may have to address. An extra tip for wine users:
Try running wine control joy.cpl in your wine prefix and disabling the js instance of your controller, leaving only the evdev instance.
This can solve some issues with playing games via wine. My js instance held left at all times, making Melty unplayable.

Another odd tip in case you need to successfully plug in the device in order to make the udev rule to keep it plugged in (Catch 22)
Create a script that you can run as root which contains the following and run the script while plugging in your controller.
