I use my PS3 controller with Scarlet Crush Production's excellent drivers (http://forums.pcsx2.net/Thread-XInput-Wrapper-for-DS3-and-Play-com-USB-Dual-DS2-Controller) on Windows.
For some odd reason, when my computer sleeps or hibernates, Skullgirls will stop recognising the controller. That is, the controller works perfectly when Windows is rebooted, but after a sleep or a hibernate, Skullgirls doesn't see the controller.
The controller's connection works fine - I have tested this with the Windows game controller app in Control Panel. I have also tested the connection using SCP User.exe - controller inputs read fine, and the vibration slider works.
Does anyone else experience this issue? I can provide any type of logs if Mike Z or any of the devs want to help resolve this issue.
