Problem with this theory, when Double went all mama bear on Eliza, the left side of Double's face is still mangled up

That's not how the story mode made it sound.
Annie has a remote parasite yes, as does Taliesin. Aeon and Venus have parasites, but I guess those might no longer count.
I feel like the "Fairy Tale" line could explain why Parasites are easily recognized. Kind of like X-Men Mutants, everyone knows what they are even though many have never seen one in person (knowing it was a mutant). Though they could still be semi-common I guess.
The only thing I could say against that is that Eliza says "Parasites" and "our brethren" in the same sentence almost as if they are different things, which kinda makes them sound like two different things.
Only because we seem to see them in the apparent present alive and well somewhere in Double's ending.
My personal guess is that the long time goal of the Skullheart could be to reincarnate them, maybe it works something like the Marker in the Dead Space Series.

The question is: how Marie still have power even after the skullheart being destroyed? It shows clearly that she's still a skullgirl (her eyes still have the mark and her hand is only bones) so there's still Skullheart's influence over her. Maybe the trinity made another skullheart to give power to Marie to continue fighting? Maybe Aeon was able to summon another Marie from an alternate dimension? Who knows (besides Alex, of course)?
