Well we know Bella's pure of heart because we're outright told as such.Here's my prediction for why Cerebella is in the limo with Eliza. She's just pissed off after finding out that Eliza is plotting to wreck the Medicis and she's confronting her about it. It's a little drama to add to the story and it gives a reason for a fight. Cerebella is far from being pure of heart, if such a thing even exists, and I don't think there's anything special about her or her blood that would suggest that Eliza's story would revolve around her.
I think it makes more sense that Eliza would go after Marie and instead of using the Heart she would simply drink her Skullgirl blood and gain a huge power boost without the adverse effects of making a wish.
Then Eliza would be strong enough to defeat the Medicis and eventually take over the city like the dominating empress that she is. Why stay undercover when you can take over the world? All she needs is the power to do it.

Do recall that Eliza was planned to be the villain of Skullgirls 2 - set after the Marie arc was dealt with, so he's completely justified in his hypothesis.

As for when Eliza's story mode takes place there is absolutely no reason for her to break the pattern that every single character so far has followed. She is going to fight Marie in her story mode, that is a fact. Therefore there is no way that Eliza's story mode takes place after Marie's death.

I'm more or less speculating this because we've only seen Eliza paired with Bella so far, in that one story mode panel they decided to show, and what maybe and alternate stage, and considering Eliza's on the stage one story side, it's her story. Why is Bella alone? Why wouldn't the Filia/Squigly duo be there instead?

Flotilla noticed that too.I'm fairly certain the alternate stage leak didn't take place during story mode. Mike hit "Play Again" as he was showing off Eliza. You'll notice that Bella is also not in her canon story mode palette and generally everyone is in their #1 palette during story mode (unless fighting Double as your character). You probably shouldn't read into which characters are/are not present in that level just from that accidental leak.

Cellsai you have eagle eyes, that's amazing. I actually never took a good look at the background of that stage until now and I see that there are a lot of little secrets in there.
I'm sorry but I honestly cannot believe any of that until I get proof. The idea that a shameless circus performer/mafia thug could have a better heart than a sweet young opera singer who died before her time is hard to believe. Either you're mistaken or Alex Ahad has terrible judgement.
What stage is "Falling_Wreckage"?
The # signifies a comment in the code. Anything after the # will not be checked by the computer when the game actually runs. This way the game is automatically skipping over all stages except Bathhouse.
