You realize that regular Metagross can fly too right?
I'm not that interested in the pokémon movies, but do think they are better then the main serie. But it's interesting they will go back 3 gens. Don't know that has happend earlier (as I said, not that interested). Will they just suddenly go/swim/float/fly back to Hoenn?As expected, and is now tradition, after the viewing of the new movie, Diancie and the Cocoon of Destruction which is now open in theatres across Japan, confirmation was given in form of a trailer for the 18th movie, due for release this time next year. Not much is known about this movie, but the trailer featured Primal Groudon and Primal Kyogre. Details of the movie are completely unknown, but we'll provide details as and when they come

You're assuming that Groudon and Kyogre aren't deity pokemon that control the entirety of the planet's water and earth. They could be anywhere, they just happened to be in Hoenn when gen 3 was around.
But wasn't Kyogre and Groudon lying dormant in Gen 3?
Actually I did a little bit of research (AKA I look at the Dex entry's in bulbapedia) and I found squat other than Kyogre and Groudon fought and then slept and that Rayquaza only really comes down when they fight. So I guess that Kyogre and Groudon fought and formed the land and seas and Rayquaza was like "piss off you two" and then the two slept til this day.
